It’s possible that there is a bug in the code somewhere that is causing this problem. It’s rather hard to find though, if you were to send me a full copy of your arduino working directory and an block-by-block copy of the SD card I could try though.
It’s also possible that this is caused by a compiler bug. You might want to give the experimental arduino-proffieboard plugin a try and see if that helps:
